Active window changes automatically

Whenever I am using an application, it will changes to be the non-active window automatically and I have to click to get it back. 

I have checked to ensure that hovering my mouse pointer does not switch the window automatically; as in the setting is not enabled.

This is a newly formatted Windows 7 64bit.
